Can anyone tell me what the difference is with the 03 Top end and a 97 apart from the port timing ?
For example Would a 97 top end fit and work on a 03 bottom end ?

"Bolt on" interchangeable in terms of physical size in all respects. Just have to be aware of the differences in port timing, resulting differences in cylinder head volumes required, etc., etc.

You would have to use the 03 piston. Or, use a modified crank to use the 97 rod and piston.
