Is this bad?

Putting the motor back together and noticed some impurities. Is this normal wear? Can the bike live with this?

Also are the gears orientated correctly? It has the lip on the one side of each gear.

Are you talking the light nick on the flywheel? The discolor in the crankcase? If everything has been thoroughly cleaned and these imperfections remain, then I see no reason not to use them. Clean is the operative word.

Yup, the nick on the flywheel, not so such the discoloring but the fact that it looks like it's eating throught the crankcase in those spots...hard to tell from pics.

Wrong spacer on the kick start shaft. I would only put it back together clean, get rid of the junk and put the thrust washers in the proper places. --------------Clarence

What model bike is this? On the first picture, the one of the transmission, the thrust washer you have on the kicker gear is the wrong size. It looks like the one that goes on the countershaft. As for the gear orientation, I believe on most of the Hodaka transmissions as you are placing the gears onto the countershaft, the "Lip" as you call it goes up. Further, you will notice a slight mis-alignment between the second gear on the countershaft and the kicker gear, this is correct. Just turn the gears a few times and make certain nothing is binding up. Lastly, if you don't have one yet, get an Official Hodaka workshop manual as it can answer many questions.

Was the crank and the spot on the crankcase caused by the crank being in that one spot for a period of time? Corrosion on both?

Yeah, the washer on the kick start isn't normally there I just moved it off of the top gear (countershaft) for the photo. The bike sat for 30 some years before I got it. Theast time I changed the bearings I didn't look too closely at it. The corrosion on the case is similar to the size of the stuff on the fly wheel. So probably from sitting. The motor is off of a 98 rat.

The other thing I noticed is that with all the gears on the countershaft, if I engaged a gear all the other gears would spin too. Shouldn't they spin freely if they're aren't engaged? I held onto them and spun it while the o e of the gears were engaged and it just wanted to spin with it. If that makes sense.

The main shaft gears are solid therefore, all the gears move at the same time but, only one gear connects to the counter shaft when shifting. ------------------Clarence

When it comes to rust on parts which I don’t want to sand, I really like Loctite Naval Jelly. It will dissolve the rust and leave the surface clean & free of rust. Just brush it on and let it sit awhile, the rinse it off. I’ve even used itvon older painted surfaces, with rust coming up thru. It cleans the rust without harming the paint.
