Thanks again for your help with troubleshooting things Danny. We just about have the carb tuning finished now too. A bit rich on the first part of throttle opening, so I'm going to order a smaller pilot jet and hopefully that should do the trick

Thanks for all the additional suggestions guys! I took the carb off and my mechanic and I took it apart tonight. The brand new float valve and seat are fine; we ruled out problems with those by a simple vacuum/suction test. The float level was already set a bit low, and we moved it even a bit lower....

I have to assume that my 99 Road Toad is unique then, as I can remove my magneto cover without needing to take the shift cover/case off at all. Also, the magneto cover itself would cover both timing marks on the engine case if left in place. Are your bikes different?
