Lets see a picture of the pistons sides. Could be as simple as worn rings. Low compression or air leaks will cause starting and operating problems. I dont believe the hole is anything to worry about. More info on symptoms before tear down will get you help and pointed in the right direction..

You should be able to find a right side case half pretty cheap. The left side case is often chain damaged an will be more to replace as clean undamaged ones are getting rare.

Those transfer ports are hogged pretty close to the cylinder liner. This area would have poor heat tolerance before deforming. I think this situation jumped from an earlier post where the rebuilt engine would not spin fast enough with the kicker to start. Some carb issues got mixed in. I believe the crank was stuck in the right side bearing.as he states he put the case half in a vise and used a plastic hammer on the crank to get it free. Now he is trying to remove the seal without damage to get to the bearing. No idea how clutch side of crank got stuck in a new bearing.

The C clip on the right side should not allow the bearing to be cocked. Since both left and right bearings are the same common bearing found at any parts store, you can cheaply replace both. 2 things are common. Crank bearings or transmission output bearing not seated properly or kickstart gear and mainstack not assembled correctly. Put a couple screws in and lightly tighten. Try turning the crank or rotate the output shaft. Something will bind and tell you where to look.

Engine will bolt right in. You need a wombat exhaust but its direct fit. You may need a Wombat throttle cable and some fiddling with the air boot but i cant remember. 2 statements in your first post still puzzle me and need priority. Not enough rotation with kick starter and no pop, bang or fire. Tried and true method of a squirt of gas in the plug hole and push starting in second gear may get you going. Once running jetting needs can be worked out.

I have test started engines without a carb by just squirting some carb cleaner into the intake manifold. Incorrect jetting should not keep it from at least firing. I have used this method on some old spokes too. Silver paint does not have much base to protect metal, so you may want to add a light coat of clear to keep them looking good. Makes them wash up easier in the future.

Also keep in mind that that the 03 uses a longer swing arm and longer shocks. Swapping just the forks could leave you with an unbalanced bike. I incorporated fork stops into the lower triple clamp of the 03 forks. They will dent the tank without some method of restricting side to side travel.

Another possibility is that since it died while running it seized and you were able to kick and push it once it cooled down. A quick seize will smear enough piston to stick the rings in the grooves and kill compression. Did it shut down at idle or while riding?

i hope the 51 psi of compression is a typo, This is way to low for an engine to run.
