The 03 Wombat is the only Hodaka model that requires a hole to be drilled when the oil pump is removed. This is for lubrication of the left side crank bearing. Sandpaper.
Easily get a mirror like finish by starting with 800 then 1000 and finally 1200 grit (or higher). Keep it wet with penetrating oil or WD40.

The 2 pieces on the right appear to be a spark arrestor for a Road Toad style exhaust pipe. The two pieces bolt together. The little diffuser on the bolt is aluminum. And it will melt if not removed prior to a fire cleaning session...

Max, I really like your jig. Having married new header sections to exhaust pipes I know how critical the alignment is and how difficult it can be. And when you are not your own welder, do overs are not acceptable!

Shocks? Easiest option is to purchase replacements. OEM style are available from Terry at Hodaka-Parts.com. There are write-ups on dis-assembly and cleanup if that is something you wish to do. Shock bolts? Purchase a superior quality penetrating oil. Kroil is my go to... Spray it multiple times over...
