Quite the dogs breakfast you have. You will need a piston with holes to take advantage of the reed setup. If the cylinder has been modified to run with a SC or CW head, the exhaust port will have been raised. I don't know of a two ring piston that will work in your motor unless you want to add holes...

I have used an early CR125 ignition on a Combat Wombat and since the Toad uses essentially the same ignition as the CW it will work but there are a couple of problems you will encounter. The pat number you are quoting is an Ace 100 lighting coil, which is the same as the chrome tank Dirt Squirt lighting coil. This part will not fit your DS80. Good video. Early model Hodaka (chrome) forks all look alike but there were many changes over the years. The early forks with the larger top nuts were very fragile and bent easily. I have heard several first hand accounts of bent forks from people racing first model Super Rats.

From what I can see, you definitely have a Super Rat frame. The forks indicate it is an A or B. Someone has modified the swingarm to make it a little longer which was a common mod, and the shocks are not stock. The front wheel looks like it could be from a Road Toad. Before burning the pipe, try pulling the spark arrestor/silencer out and see if it helps. I'm not saying you won't need to burn the pipe, but it's a quicker way of seeing if the pipe is your problem.

FYI, looking at DID chain specs, their 428 chains have the following pin lengths (width):
428D (standard) - 14.75mm
428HD (heavy duty) - 18.9MM
428VX (x-ring) - 20.65mm

I run o-ring chains on my '72 SR, both '73 CWs, both 94 Wombats and a 99 Road Toad. No issues. I have never tried one on the Ace 90 or 100s but they are fair weather bikes only. Interesting... Not sure about the Toad, but on earlier models I have found that there is not enough clearance around the countershaft sprocket for an o-ring chain. They are a little wider and wear into the inner shifter cover.

You don't need a battery to get spark. There are two wires going to the coil, black and blue. Black is ground and blue is coil primary. They are both connected via a two pole connector, so unless someone has modified the wiring you shouldn't be able to disconnect just one. Post a picture of the coil...

If you stripped the clutch nut there is a very good chance you damaged the pinion bushing. I think it's a safe bet that the new bushing will fix it.

Check the clutch pinion bushing. Sometimes the bushing gets distorted (squashed or end mushroomed), especially if the clutch nut is overtightened, and then it will not allow the clutch to spin freely on the bushing.

Both the Combat Wombat and 92B+ have top out springs and should behave the same. Hodaka recommends 30 wt fork oil for these forks, but this weight fork oil is hard to come by these days. If the indent you are referring to is the ring around the combustion chamber on the cylinder head, no, there is no special head gasket that mates with this ring. All Hodaka 125s use the same aluminum gasket. Have you checked for leakage around the head gasket and spark plug? Some soapy water sprayed...

In my opinion, the biggest weakness you will encounter when racing the Road Toad is the gearbox. I have broken third gear twice on mine, once in a motocross and once in a hare scramble.
